When connected to an HD/HDX/HD Native system via DigiLink all of the input and output channels for a Red will be listed as "Digital" in both the Setup > Hardware and Setup > IO windows:

When connected to a system over Thunderbolt all of the channels will be listed as "Analog" instead:

This is perfectly normal behaviour and it's nothing to be concerned about.

The order in which input and output channels on the Red are presented to Pro Tools is dependent on the Input Routing and Output Routing settings for the unit, which can be altered using RedNet Control. The default routings (as well as further information about using a Red with a Pro Tools system) can be found in the Red Range user guide.
